I do this https://www.youtube.com/watch?v=FaYaOuSLLqc&t=216s routine before my runs. And i run 5 days a week.
I'm just wondering if this extensive warm up routine is safe to do 5 times a week? safe as in i dont want to overtrain and leave my muscles exhausted and worn out.

This is more than I do pre-run.  She looked exhausted by the time she finished!  Not sure I'd have the energy to run after that.  That said if you are fit enough, it isn't heavy lifting or anything that would require a recovery day so I don't think it would hurt to do it 5 days a week.  Listen to your body. 

I think I'd jog for a couple minutes to warm up for my warm up...that looked a bit intense for the first few minutes of a workout.

I follow Phil Maffetone's advice for warm-ups and cool downs, and it's helped a lot.

Start off each workout with a 5-minute walk, then begin running, slowly increasing the intensity through the first mile. Then you can proceed with whatever workout you'd planned. He also suggests easing back in the last mile and finishing with a 5-minute cool down walk. Your body will thank you for it.
